I agree. Take something like Flight. For a person who is used to walking and with absolutely no genetic or learned reflexes when it comes to flight, I could see that taking months to figure out at a basic level, and years to perfect.
We are born with all the machinery and nerves and brains to walk, and that still takes a lot of time to learn (admittedly as an infant, but they have the most plastic, teachable, adaptable and fast learning brains of all).
We don't have the right brain processes, perceptions, optimized nerves or anything else for flight. I think it would be far harder than learning to walk.
I always liked the early Powergirl comics where she couldn't really fly, but she could jump really far. Not just from muscle power, but using Kryptonian flight abilities, but she couldn't go all the way and control her body and mind enough to stay airborne. She had to use a "jump" mental model to get the right news and muscles working.
Or Clark in Smallville, who even with Kara showing him it was possible, and trying to teach him, he couldn't really get it. But he could run REALLY fast (the Blur).
In comparison, I think learning to use super strength would be a lot easier because that's just a matter of degree. It's not a new thing. We can all bend a thin bar of steel. Bending a thicker one isn't a new process or technique, but stronger muscles.
And the ultimate combination of super strength and flight power that Kryptonians can perfect would be devilishly hard. Most superstrength feats require the use of flight power as a backstop or stabilizing or balancing aid. Lifting a car would be really hard if you had to dance around on your feet to find the balance point Feet are a very narrow platform when dealing with something that weighs hundreds of times more than bodyweight.

I think that there is more to this idea than simple adaptation, as far as we know this character might come from a place where the laws of physics aren't coherent with ours, which would make adapting even more difficult, if not falt-out impossible.
