You're right. That cover is a prime example of Silver Age bait-and-switch.
IIRC, "Lois" was actually Lois's Kandorian double, and the scene on the cover took up about three panels of a story that had no real connection with it.
I gather that DC's editors would have their artists draw eye-catching covers, and then tell their writers to come up with stories to fit. Re-reading some of those old stories, you can see how writers were tying themselves in knots trying to shoehorn the cover scene into their scripts.
