I don't think stuff like phone booths are all that important; they've always been bit of a cliche, and a pretty impractical one at that. I think the most effective use of secret identities is as a device that can aid storytelling and give a story a bit more depth. If your lead character has both an everyday and superhuman persona you can have a lot of fun plot wise (different types of fun depending upon whether she is superpowered in her civilian id).

As for the transformation itself, again it's possible to get creative. In the Wonder Woman show they had Diana forced to transform in spinning chairs, rolled down hills, thrown off rooftops, tied up and incapable of transforming, and interrupted mid-change. Aside from a regular transformation, with Supergirl you have a few options: either her outfit is accidentally exposed (in a fight, say), or she is overseen/discovered transforming, or she's interrupted mid-change and has to quickly abort and cover up. You can also have a bit of fun with Kryptonite while she's still in her everyday guise.

So I personally don't think it should be about just doing a transformation sequence, but using secret id/transformations as a device for interesting plot twists.
